Apparently it's a known issue, but the fixes I tried won't work. Since the game is running via Uplay there is one big mess with the save files location.

The obvious take may be that she killed Bahdra, either way I learned to hate both, I killed Sabal during missions, and then killed Amita when I got pissed off about her rounding up children in that cutscene, but with Bahdra another alternative rather than killing her as that sounds extreme, though extreme depends on the definition, it's possible she literally sent her somewhere far away, or
